The trick is you don’t really move the island,but rather you change its space-time connection to the rest of the earth!
The Orchid Station # 6 that we had heard about but never seen turned out to be a secret laboratory on the island.
We have always been aware of things happening on the island that don’t have explanations.
People appear out of nowhere,then disappear. The Doctor from the freighter being found dead a day before he is actually killed. The really big thing we are shown in the season 4 finale though, is one of the biggest revelationsof all. How you can, make an entire island simply vanish into thin air ? We saw the images of the”Frozen Donkey Wheel”( The code name given for the final scene in the season four finale.) The code name was a very clever way in how the writers practically handed us on a silver platter, a big clue to one of the mysteries of the island. We saw it was quite literally , the device used to move the island. It has always been hidden from view to most all that would seek to find it…..
Now to try and make Physics sense of how this could be.
Einsteins Theory of General Relativity
Space and space-time are not rigid arenas in which events take place. They have form and structure which are influenced by the matter and energy content of the universe.
Matter and energy tell space(and space-time) how to curve.
Space tells matter how to move. In particular small objects travel along the straightest possible lines in curved space.
Space and time in relativity theory are quite flexible. Gravity is one manifestation of that. The presence of mass-energy warps space-time; what we perceive as gravity is just the curvature of space-time. Excerpt from:

If a small black hole passed in between, the gravitational effects on the two stars would be negligible—yet the direct line distance between the two would become infinite. The two stars haven’t moved; rather, you have changed the nature of space in the in-between region. The black hole has an infinitely deep space warp surrounding it. Of course if you want to travel between the two stars, just go around—avoid the black hole.”
We have read about wormholes but don’t know positively that any exist,but they do appear possible. So the island did not disappear. It didn’t even move. An example might be this:
Imagine you were taking a trip to a town you had visited ten years ago,so you set out on the route you had known was the correct route that you had taken then. You knew that it was X number of miles,but when you had traveled that distance and beyond, the town was not there. It turns out that the town has not moved ,but the highway has moved , and it now goes around the town and not to it.
That is what Ben did when he turned the wheel he changed the highway.

My original guess was that Ben moved the island forward in time…but with all of the talk of bearings, unable to locate the island, etc….this appears to be the more plausible of the two.
