If anyone else has written this theory, I apologize to them for not knowing. I have just edited this theory, so bear with me
As it keeps being alluded to in the show, there has to be a reason that Locke is so important, why he is so tied into the island, and why Ben holds him in higher esteem. It is my contention that Locke was either born on the island, or is the son of one of the Dharma/Hostiles who were on the island before. We met his “father”, but was he really his father? Maybe, maybe not. I still can’t help but to think that his kinship with the island is the result of his being born there, or to someone from there. Ben and Locke both have a mother named Emily. Isn’t it possible that it was the same woman, and that they simply have different fathers? I believe strongly that Ben and John are brothers.

Anthony Cooper needed his kidney, don’t forget that, why would he con a total stranger into giving him a kidney, it just doesn’t make sense. So yeah, Locke’s father is Locke’s father, no Jacob, no Ben.
Cooper conned anyone to get whatever he wanted. Why would Locke be any different.
IknowWalt, you mentioned a very good element - Locke’s mother. Actually, we have no idea who his mother is. We saw some crazy woman approach Locke, make some nutty claims, convince Locke she Mom, then get a payout from Cooper. It could have been anyone.
This opens up a number of possibilities - Ben is half-brother, Locke born on the island, Karl is Locke’s kid, Alex was Locke’s kid, Ji-Yeon is Locke’s kid (I’m Locke’s kid!) Anyway, great observation.
What I meant was….Why would Anthony go and con Locke if he wasn’t really a matching kidney, you know, being his son, his kidney would be a match for transplant………how else would he know Locke’s kidney would suit him?
I agree with you. I think it is most likely that Cooper is, in fact, his father. I mainly think that the fact that Ben and John both have a mother named Emily, and are the 2 people most in tune with the island, can’t be a coincidence.
