This is just some new evidence to support my previously posted theory Desmond the Scapegoat (Group 1ish). http://lost-theories.com/theories/2007/jun/07/desmond-scapegoat-group-1ish/
Further evidence has just dawned on me while looking around on lostpedia. There is a Dharma station that has access to the swan computer. In S2E9 “What Kate Did” Michael speaks with Walt on the Swan computer. This does not prove anything but I feel it does support the possibility.

while we have no proof that it was actually Walt communicating with Michael, it doesn’t disprove your theory that there might be a way to remotely do something to bring down the plane and make it look like Des did it - which is I think the gist of your original post. The computer inn the Swan could have been a dummy box with “real” conrtol/input coming from elsewhere - whether on the island or off, we do not know. The fact that part of Dr.Candle’s film has been cut out (the part about not using the computer to contact anyone) supports a possible remote control theory.
