In the flashback when Emily was running out to see her boyfriend her mother said that he is twice Emily’s age. Cooper is not twice Emily’s age so that proves that Cooper is not John’s father. Maybe he was an experimental baby done by Dharma. In one episode John asks Cooper if he has any kids and he replies: ” I tried twice, but it did’nt catch.” That means that he’s incapable of impregnating a woman, being Emily, and John is not really his son!!
